Title: 2011 Zero S with broken MBB

Would you consider buying a 2011 Zero S with faulty MBB? What would be the cost of replacing or fix it?
There is one that is very low mileage in Portugal and I would buy it if is something that can be done with 500USD

I think you will not find a (commercial) workshop to repair it. You will have to do it yourself.
I sold mine 2011 XU after not being able to fix it. Another guy is working on it now and he seams to be able to do it.
To cut short: I wouldnt do it‚

My understanding is that Zero no longer supports the 2011 models.  So you would likely not be able to replace the MBB with an original version.  You would have to come up with some other plan to get the bike running.

What about buying upgraded Sevcon and program it to run without the MBB,
I mean, correct me if I am wrong, but I think its possible to program the controller for basic motorcycle drive, like E-bike..

The MBB is doing all the logic, so any replacement needs to replace the logic.
